MaxSub only considers the C-alpha atoms of your model and of the PDB. The model coordinates should be in PDB format. (If your PDB is very large, you can give a PDB composed only of C-alpha atoms terminated by TER and END).

If you have a model in CASP AL format, you can convert it to PDB format using CASP's service AL2TS.
