A particularly large class of macromolecular interactions consists of those mediated by a linear sequence motif in the partner molecule: peptide, DNA or RNA. Two approaches to computationally characterize such motif-mediated interactions have been put forward, using either machine learning algorithms or molecular modeling. Using the example of MHC class I proteins, I will discuss each approach's strengths and demonstrate their ability to shed light on intriguing biological phenomena.
